Small-RNA sequencing libraries with greatly reduced adaptor-dimer background

چکیده

Conventional methods for preparing small-RNA–seq libraries by adaptor ligation generate a significant amount of adaptor dimer, thereby resulting in wasted sequencing reads. These methods also do not capture small 5’-capped and 5’-triphosphorylated RNAs. The ScriptMinerTM small-RNA–seq library preparation technology overcomes these limitations. ScriptMinerTM small-RNA libraries contain greatly reduced amounts of adaptor-dimer when compared to conventional methods and also generate coverage that is characteristic of the entire small-RNA transcriptome.

Reduction of non-insert sequence reads by dimer eliminator LNA oligonucleotide for small RNA deep sequencing.

Here we describe a method for constructing small RNA libraries for high-throughput sequencing in which we have made a significant improvement to commonly available standard protocols. We added a locked nucleic acid (LNA) oligonucleotide--named dimer eliminator--that is complementary to the adapter-dimer ligation products during the reverse transcription reaction. It reduces adapter-dimers, whic...

Intramolecular circularization increases efficiency of RNA sequencing and enables CLIP-Seq of nuclear RNA from human cells

RNA sequencing (RNA-Seq) is a powerful tool for analyzing the identity of cellular RNAs but is often limited by the amount of material available for analysis. In spite of extensive efforts employing existing protocols, we observed that it was not possible to obtain useful sequencing libraries from nuclear RNA derived from cultured human cells after crosslinking and immunoprecipitation (CLIP). H...

Bias in Ligation-Based Small RNA Sequencing Library Construction Is Determined by Adaptor and RNA Structure

High-throughput sequencing (HTS) has become a powerful tool for the detection of and sequence characterization of microRNAs (miRNA) and other small RNAs (sRNA). Unfortunately, the use of HTS data to determine the relative quantity of different miRNAs in a sample has been shown to be inconsistent with quantitative PCR and Northern Blot results. Several recent studies have concluded that the majo...

Multiple insert size paired-end sequencing for deconvolution of complex transcriptomes.

Deep sequencing of transcriptomes allows quantitative and qualitative analysis of many RNA species in a sample, with parallel comparison of expression levels, splicing variants, natural antisense transcripts, RNA editing and transcriptional start and stop sites the ideal goal. By computational modeling, we show how libraries of multiple insert sizes combined with strand-specific, paired-end (SS...

Reducing ligation bias of small RNAs in libraries for next generation sequencing

BACKGROUND The use of nucleic acid-modifying enzymes has driven the rapid advancement in molecular biology. Understanding their function is important for modifying or improving their activity. However, functional analysis usually relies upon low-throughput experiments. Here we present a method for functional analysis of nucleic acid-modifying enzymes using next generation sequencing. FINDINGS...
